Is there enough of a difference between the Super Powers Companion and Necessary Evil to justify buying both of them?

Are you asking about the original Necessary Evil from 2011? Or the modern Necessary Evil that has been crowd funded recently? They are very different products.

I didn't know there was more than one. It is the one that comes up in Savage Settings under products, so I'm guessing it is the newer one.

You need the Super Powers Companion to play Necessary Evil. The Super Powers Companion has all the rules for making super heroes, while Necessary Evil is a campaign.
